Other Information
For many years I worked on various aspects of modeling, control, software engineering and application of artificial intelligence to different engineering problems, until I discovered a fascinating field of what we call today bioinformatics. This completely occupied my interests and since 1998 I have focussed exclusively on the problems in this domain. To my pleasant surprise I found that most of my previously acquired experience and knowledge can be constructively and efficiently applied to many of the key problems of bioinformatics.
Today, my main interest is how to facilitate biological discoveries by the use of sophisticated bioinformatic systems combined with methods of data modeling. This goal requires development of tools for accurate identification of biologically relevant signals and features contained in biomedical data, tools for large-scale analysis of such data, as well as integration of data across various resources. My focus is on discovery of disease biomarkers for early diagnosis, screening and risk assessment, as well as likely drug targets, based on combined gene regulation and proteomic analyzes. For this task I partly use technologies I developed for identifying co-regulated gene groups implicated in various diseases and cellular responses, but also new modeling technologies for recognition of relevant sequence signals. This crucially complements the existing expertise in South Africa. My particular interest is in applying these techniques to various cancers and other diseases.
My work on development of bioinformatic tools and databases can roughly be split into three domains: a/ transcription regulation, b/ hormone research, and c/ biomedical text-mining. Due to the character of research I do, I have a large network of collaborators that can perform experimental validation of the results of computational analyzes.
My group constitutes Laboratory for Biomarkers Discovery within SANBI and UWC. It is currently the only group in Africa with the expertise and know-how to generate regulatory networks out of high-throughput expression experiments and to pinpoint dominant transcriptional regulators likely to cause of the observed expression profiles. Such analyzes are a necessary step toward identification of various biomarkers and include integration of available and generated information from various sources. Currently, I am establishing the South African Center for Biomarkers Discovery that will provide targeted indexing of high-probability targets for screening and characterization of various diseases and risk stratification, and can contribute to prevention of various diseases. These efforts additionally tightly integrate biochemoinformatics, toxicogenomics, chemogenomics and pharmacogenomics. I hope this will help in opening new avenues for early diagnostics of diseases and fostering links with biotechnology, pharmaceutical and health industries.
In 2007 I have been honored by receiving the award of Tier 1 South African DST/NRF Research Chair in Bioinformatics and Human Health. This award has enabled SANBI to issue an open-ended invitation to prospective postdoctoral fellows, PhD, MS and Honors students for graduate research in the Bioinformatics field.
From November 2007 we have been further strengthened by Dr Alan Christoffels who joined us as Associate Professor and the Chair successor. Alan’s expertise is a welcome complement to the currently existing expertise of SANBI.
I am partner in two biotechnology companies in South Africa, BioSequences (Pty) Ltd and OrionCell.
Summary: In different fields spanning engineering, applied mathematics, computer science, artificial intelligence and bioinformatics I contributed over 360 publications, edited volumes, reviews, invention disclosures and edited software products.
